I had the same problem in my E90, sometimes second just didnt go in n I had to pump the clutch and/or move the stick to first n third and THEN it went in. Transmission sync can get a bit off, cogs not being perfectly alligned or something. It didnt happen pretty often but at times, never bothered getting it checked or fixed but you got a brand new car so go complain
