Did the diagnostics show there was no communication across the Flexray or something else? If you have a more detailed description of the all the faults that might help. Don't know much about Flexray, but one of the causes of what you are generally describing is a bad ground some place in the Flexray loop. See this video to get some idea of what I mean:
