I HATE to admit and say this because I sold BMW's for over 7 years, (and have had two e90's a 2006 330i Sport Pack and currently a 2010 328i Sport package both with manual transmissions) but the ATS does have better steering and Handling that the current F series of BMW sedans. I would still take the the 3 series over it (even a 328i manual M sport) because overall its a better car but this is one generation of car where BMW is NOT leading the way in the handling and steering feel department to be honest. I have to be unbiased here and hate to admit all of that but in the end its the truth. If I could have my e90 328i with the new turbo 4 as the engine to me that would be the Ultimate Driving Machine. Thats a fantasy and wont happen though. Be happy with the 3 you choose because overall IMO its a better car but truthfully when it comes to sterring feel and handling it falls short to the ATS. That is the only area where the ATS trumps this generation 3 series too so that should tell you all you need to know.
