I would definitely demand a new flywheel. Clearly something is wrong and it's unlikely that the flywheel wasn't damaged.

OP, glad you're finding resolution.
I would have to agree with you there, at the very very least it should be refinished if it is salvageable. From OP's symptoms, I would be amazed if it hasn't been scored to hell already. If the new clutch is mated to the scored flywheel, it very well could still have the same roughness on top of accelerated clutch wear.
