If ordering a F30 with specific features can you choose the wheels you want? (LEASE)

So I was at my dealership discussing my next car...

I want a F30 Jet Black - only Option: Lighting Package

He told me that is hard to find and will have to order one, if I do that, and I also want to choose a different rim how does that work? Do I HAVE to stay with the stock ones and pay full price for a different set or do you get a "credit" of the stock rims and pay the difference for an upgraded wheel incorporated into the car price and the lease?

There is no credit. Dealer doesn't need/want your stock rims. If you want a different OEM wheel from the dealer, you will have to pay retail for it. If you order a 335i, there is an opportunity to upgrade wheels when you order.

Alternatively you can also order one of the lines (sport, modern, luxury) and get upgraded rims (18" vs 17") for the 328. You have to pay for the line upgrade but you get a bunch of other things with each line as well.

If you order, you pay for the price of options as per the book of options (see the build tool on bmw website). If you want a choice of wheels that's not in the build tool, they are going to be extra of your pocket (but then, you got to keep them at the end of the lease and maybe recoup by selling them used).

Oh from your answer in the wheel forum I thought you were meaning only post-order, and that pre-order things may be different....

Like Meeni said, if it's not an option on the configurator, then you gotta pay extra for them. That being said, check the Classified forum; people are selling their OEM rims all the time. Some people drive straight from the dealer to the tire shop and swap the wheels as soon as they take delivery of the car.
