Yeah unfortunately, rare doesn't always equal more value, as they said above, the mass market wants automatics so the small group of people wanting a manual makes your car harder to sell...but best of luck finding the right buyer for it, you can always ask the going rate for the car, like an automatic, and hope an enthusiast picks it up!
