Just seen the video. Sounds to me like knocking so I'd second the injector idea. In modern systems the diesel is injected in several pulses which helps to reduce noise - could be that a faulty injector isn't getting the initial pulses right which would cause more diesel knock later in the cycle.
Could be difficult to diagnose though - probably a diesel specialist job.
