Misfire after moderate throttle

I was getting a cylinder 3 misfire under moderate-heavy throttle after 3-4k rpm, and assumed it was sparkplugs and coils so I replaced those, but now the misfire is back on cylinder 1. If I clear the codes and drive cautiously the misfire code doesn't return and I don't feel anything different. I'm running stage 1 mhd with a BMS intake and VRSF chargepipe.
Could it be something installed wrong? Cat failure?
