This is an odd problem and one I didn't see anyone else having, mostly because it's completely my own fault. Basically, I waited too long to get my front brakes changed and the metal from the pads was grinding on the rotor. Now, there are what I think to be flakes of metal that have been shot onto the paint of my front door. They aren't too visible, but you can definitely feel them. How do I go about getting this off? Would a polish do the job? I'm concerned I'll rub it further into the paint and cause more harm.

Start with an iron removal spray (like Iron X, FerreX, Meguiar's MB0522 Mirror Bright Wheel Cleaner, Eagle One triple cleaning foam), wash the area, follow with clay bar using lube, wash the area, polish if needed, apply sealant or wax to protect the paint.

I had no idea iron removal sprays existed. I'll definitely give that a shot thank you!

What you're referring to is called "fallout" or "rail dust".

It's little pieces of iron that oxidize in your clearcoat and look like chicken pox on white cars especially.

Typically it comes from anything like brakes, railroads, high tension powerlines, etc.

I've had great luck with Sonax Fallout Remover as well as Gtechniq.

Use ironX. 2-3 times if required. Give it 5 minutes each time. If there are still particles - use clay (make sure you use mild clay and sufficient lube).
