OP says he has a warranty on the new engine. I wouldn't mess with charge pipe, IC or DP if its a stock tune and there is warranty.

All the things you mentioned are probably true, but whether or not it matters in the real world, I think is up for debate. I would personally spend the $ for those mods on RE71R tires and put the rest towards HPDE fees and call it a day.
